What areas are you familiar with in Tokyo and where would you like to live?
I lived in West Tokyo when I first got to Tokyo which took over an hour to get to work. Then moved to Setagaya near Shimo Kita Zawa while I was at Amazon - very close to work.
Now live in Meguro which is quite convenient to get around.
